The project pointcloud is a completely separate entity in SCENE, so if you export the scene project to rcp format, you are really exporting registered individual fls scans, which aren't retaining the clipping operations you performed on the project pointcloud (which is by default displayed in the view window once created). In order to permanently clip noise or points out of your project prior to export to recap, you need to load the scans into memory, clip and delete invisible/visible points, or delete selection, and then save the project prior to export. This appends the individual scans, which takes time to save. Now when you export the project to recap, the clipping or selection operations will be retained.
For what it's worth, if your primary workflow is going from scene to recap as quickly as possible, I wouldn't bother to create a PPC in the first place, as that isn't exported out typically (unless you specifically export the PPC as a single pointcloud in a pts or e57 format for example).
