You can indeed clean the scans before registration as you describe but that does not improve your registration.
Recap stores two sets of data:
1. full scans (.rcs files in Support folder) That's what you see in RealView. They cannot be edited.
2. point clouds (.rcc files in Support folder) That's what you see in 3D View. They can be sampled, filtered and edited.
The problem is that registration uses the full scans. So you can edit out mirror reflections and anything else you want but that has no effect on registration.
Cyclone Register 360 has a very nice tool to cut out mirror images or other unwanted stuff. It even lets you choose if the scan points shall disappear completely or just be ignored during registration.
Trimble Realworks has similar tools, albeit much clumsier. Faro Scene also lets you cut away offending points from scans.
In my opinion Recap has very good tools for editing point clouds, particularly the clipping tool is very fast and intuitive. It is therefore a pity that you cannot use the tools on the full scans.

Ahh, that's great to know. Yes, I still use cyclone and always clean out the noise, reflections, etc. Save it as a default cloud and then register. Recap does the same when we are updating origins too. The RCS files aren't updated. The info is stored in the RCP link though. Too bad.
