So, in order to make sure that a clipping plane is perpendicular to an axis, you have to select it before launching the command to create the clipping plane.
Be sure that only the axis is created.

With is workflow, one can only move the clipping plane along (ie perpendicular to) the axis.

If several elements are selected before launching the command, the logic is to create a default clipping plane (ie which you can rotate) but only clipping the selected items.

Thank you for your answer, drawing axis with line instead of polyline solve the problem..
