CloudCompare has been mentioned a few times by forum members, the more I look into this Free software the more I am impressed.

The latest version from a few days ago offers "Multi-point matching pairs" for course alignment of point clouds.
It can then run a cloud to cloud registration.

I just downloaded it to have a look and I am certainly impressed as well. Small download, quick install, quick to load a 500Mb pts file, includes intensity mapping :D :D and thats only in the last 10 minutes! it can mesh as well :D

Worth checking this software out.
If you don't see that there is nothing, then you are kidding yourself.

I can second that thought. I just downloaded and tried it out too. I have seen post for this before, but never tried it. After quickly browsing some of the available tools, I think there is some good potential. I like some of the quick graphing tools and mesh tools seem to be a little different than what I am used to. I watched the demo video and then tried out the fine registration tool. I will admit that I have no idea how to properly use these tools and check the accuracy of the results, but after some tinkering I got a decent looking alignment. These two scans were taken from a few feet apart and the screenshots are from above looking down on the corner of the room. I could not get the walls to line up until I checked "Enable furthest points removal" prior to processing.

Hi Everyone,

The latest release of CloudCompare came out this past weekend and Daniel has added 3 point picking for alignment. It's a very cool feature when you have crushed vehicles or two very dissimilar scans but you at the very least you have reference points.
